My holes on the roof didn’t line up with the threads. I had three that I had to enlarge. I just used a bit and the filed them a tad so that the bolt could fit. Once completed I sprayed rustoleum and then Painted over with factory touch up paint. Anyone else have this issue and what did you do to prevent rust? Will the way I did it work? I have heard painting the exposed metal will work... thxs

That is normal / common.

Yes, you have to paint the edges where the sheet metal is slightly trimmed away.
